As other posters have said, ignore natural aging.  More importantly, 
even when it comes to combat (in which a few individual bees are bound 
to get squashed) the point of a Kyriotate being able to control a swarm 
is that the swarm is the importnt entity; individual bees' lives are 
merely components of the object the Kyriotate is actually possessing.  
It's if the swarm is disrupted that the Kyrio would take dissonance.

Thus, if you want to make a Kyriotate of Animals possessing a colony of 
bees dissonant, don't bother trying to off every bee, or even a lot of 
them, unless you have a wide-area attack.  Go for the queen.
