This "shake well" might well be a key point. Whatever the active ingredient and the other stuff, they might separate over time. When 
the alchemist fills the bubbling potion into bottles, he might be 
able to estimate the concentration ("Getting to the bottom. I'll 
start to put a bit less into each flask"). After storage, the 
active ingredient might rise to the top, or settle on the bottom,
or whatever.
